Yikes! So- once the last scheduled train of the night has gone, is it like the bus system with trains deadheading on the tracks back to the barn? Is the west hills tunnel designed with any wide spots so if a train came along, that person might have a chance to avoid being smooshed?

I don't think there normally are any deadheading trains, but there can be trains doing training, testing, being moved between yards, etc.
Also, I believe there is some room on either sides of the train as well as cross passage rooms that a person could go into.
Or you could just take the stairs.
I guess they close the station!
